Upwell crashed out of the last 16 of the John Ablett Cup against one of the favourites.
Upwell took the lead within 10 minutes through a top corner strike from Jonny Allen but found themselves 2-1 down at half-time.
Upwell pushed for an equaliser, but the visitors struck midway through the second half and Upwell were caught twice late on.
Upwell manager Karl Schultz said: “Without a doubt, Houghton and Wyton have been the best team I’ve ever managed against! You can see why they won three trophies last year. The scoreline flattered them, but they deserved the win. The difference was how clinical they were in front of goal.”
Upwell Res lost 2-1 at March Rangers Reserves as three members of the starting team were late and didn’t make kick-off. Upwell’s scorer was Daniel Hempson.
